I'm still having trouble with the highlighting on both laptop and iPhone. This has been going on since March or thereabouts and I've waited to see if things will change on their own. No such luck!
The issue I've had is when I highlight (especially when I'm trying to highlight a footnote (the actual number, such as when you're studying a conference talk and the speaker adds notes to check out which he/she doesn't actually speak in the message), the highlight doesn't mark the number but rather the word to the left of it. I did report this and ask for help but for some reason haven't received a response (although usually when there is an issue I hear back from them in a few days).
Is anyone still having this issue or did you have it and figure out how to resolve it? Uninstalling and then reinstalling hasn't helped.

There isn't currently a way to highlight the superscript footnote letter or number, in most content.
In the past this was possible, but a few months ago there was a change to how footnote markers are marked up in the HTML content behind the scenes. The change improved accessibility (for screen readers), find on page, copy/paste, and a few other long-standing issues that required complicated workarounds (or were just broken). As a side effect, footnote markers can no longer be selected for highlighting.
A workaround would be to highlight the footnoted word or phrase. Maybe you could use a different highlight color or style to indicate that it's a footnote highlight?
